Well okay I guess I shouldn't have said "no shortage of issues", because it's not really like it's that many different things. My main problem is really, and it seems to be a sort of generational thing (as in, say, people 30 years and younger right now) of automatically equating random with funny. That really bothers me. And the show's obviously famous for the cutaways, for me only a very small percentage of them work on any sort of level. Most often times, it is itself very random and has absolutely nothing to do with anything. Ultimately I think it comes down to just lazy writing, their staff so often isn't talented or diligent enough to come up with a genuine 22ish minutes of compelling and funny narrative, so they toss in these random asides to fill that gap. Although, plenty of the episodes I've bothered to watch in the last couple years, even aside from the cutaways, many simply haven't been very funny as the whole narrative itself.
edit: oh and also of a course a major thing, McFarlane having a joke go on for waaaaaaaaaay too fucking long. Mind you, depending on the joke, extending it past the time span the viewer would normally expect it to be CAN indeed be funny, but again, he uses it more I think as a crutch at this point, and it's almost always the wrong choice, comedically speaking.
